USeq is a collection of over 180 command line java applications for analyzing next generation sequencing data from ChIP-Seq, RNA-Seq, and Methyl-Seq experiments. It contains a variety of utilities for intraconverting between file formats, working with SAM/BAM files, and visualizing data in genome browsers. It is developed by members of the Bioinformatics Shared Resource.
